There is a document on Novell’s site that explains how to allow deletes
from a POP3 client. If you turn this feature on you should be able to
delete e-mails.

By default, GWIA does not delete messages from users’ GroupWise mailbox
when the message is deleted in a POP3 client. To allow users to delete
messages from their GroupWise mailbox using a POP3 client, some
additional configuration of GWIA is required.
To allow users to delete messages from their GroupWise mailbox using a
POP3 client:
1. In NWAdmin | GroupWise View | GWIA | Access Control | highlight
Default Class of Service
2. Click edit | click the POP3 tab
3. Click the checkboxes to enable "Delete messages…after download" or
"Purge messages… after download"
-NOTE: Delete will remove the messages from the GroupWise user mailbox
but the messages are still available to be recovered if necessary. Purge
will delete the messages and purge the messages from the GroupWise user
mailbox. After being purged, these messages are then gone from the
GroupWise system.
